A union suit (long sleeved onsie) over the top of the longies. Alternatively, you could modify a shirt with a buttonhole of a sort and attach buttons to the longie and button him in....way more work though!
I cloth diaper most of the day time at home, and want to start wool "longies" for nighttime. I am wondering how other moms keep their babies top half warm. Shirts seem to ride up, and babies rarely keep their blankets on all night, so any input would be appreciated.

I used to put sweaters on my kid. And depending on how cold it got - a sleep sack as well.
I use footie pjs plus a halo sleep sack. I have also heard good things about grobags, similar to sleep sacs. If you are looking to save money, I bought mine on eBay
Hi! I simply put my baby in a long sleeve onesie and snap it over the woolie. Looks silly, but it's only for sleeping. =)
We have used Carter's long-sleeved white cotton onesies for nighttime since our son was born. They are a good thick quality, the sizes go up to 24 months, they come in a pack of four, and they are always on a good sale at either Fred Meyer or Kohls. Even if you don't snap them over your cloth diaper, you could still tuck them into the longies with the parts that hang down in front and back. Good luck with your search!
I realize you specifically asked about upper body, but if you didn't use the wool longies, you could put your little one in a long-sleeved fleece sleepsack, or even a short sleeve one with a long sleeve pj top underneath.
I used those one piece jamies that included feet. The zipper was down the back. It was a bit inconvenient for diaper changing but it definitely kept them in their jamies.
