You should be able to put it in a lingerie bag and wash it on cold, in the gentle cycle. If you don't have a lingerie bag you can put it in a pillow case (tie a knot in the case, of course, to make a bag).
I know this is a strange request, but my baby got a really cute webkinz blue hippo for christmas, and last night she vomited on it. I don't want to ruin it by putting it in the washer, but it's gross, so I have to do something. She sleeps with it and is NOT happy that I took it out of her bed! Anyone know how I can get this thing clean?

Try handwashing, that way you can be sure that it won't be damaged in the washer. And if it isn't a lot baby wipes work miracles on stains and other yucky laundry messes.
I put my daughter's webkinz in the washer and dryer and have not had any problems with them falling apart. They come out just fine and clean.
I would actually use the pillowcase first. The lingerie bag allows too much water into the webkinz which may not completely dry and cause mildew(maybe).
