I don't know what to tell you about night time but I have the same ammonia smell when all my diapers are ready to be washed. I started adding a little bit of vinegar to the wash and it seemed to help.

I have a 6 month old who is sleeping through the night. She is a very heavy wetter so I'm using a Fuzzi Bunz with 2 hemp inserts and a wool diaper cover. Most times the cover is damp in the morning, but not soaking. The problem is the awful smell. It smells like urine/ammonia, but its not normal, its super strong! I just wonder if that is safe for her to breath for 12 hours a night in a fairly small room with the door closed. We use a fan, but when we go in there in the morning to get her, we can always smell it...is this safe for her? Does anyone know?

Try putting your washed diapers in the sun to disinfect them once every one or two weeks. The sun works wonders, it is the natural disinfectant.
Also, you can always change her before you go to sleep and she won't be in the same diaper as long.

When you do the cold water rinse, prior to washing, use ice in the water. Not sure why, but it helps with decreasing the bad smell.
Sounds like you have detergent buildup and your diapers need to be stripped. See the following resource - read the "Detergent Buildup" and the "Stripping Diapers" sections.

We also use Fuzzi Bunz with our 17 month old. Overnight diapers just stink. They are the only ones that really gag me. It doesn't seem to matter weather we use cloth or disposable overnight, they both smell, although the disposable seem to smell slightly less.
The sun does work wonders with removing stains and smell, and in texas heat, dry super fast. Making sure you child gets enough water will help the smell.
We used cloth with our oldest but switched to disposable diapers for nighttime and traveling, for the convenience and extra sleep during the night. Don't know about the smell, but if you don't like it and it worries you, you could try using a disposable (they have some that are natural/biodegrading at Sun Harvest) just for the night time. good luck!
We cloth diaper our almost 2 year old son. Since we use fitteds and wool covers, I am able to use a tiny amount of bleach (1 TBS) about once a week when I wash the fitteds. That seems to solve the problem for us. Since I think bleach is not recommended for your type of diaper, you might check out what other moms who use Fuzzi Bunz do on Diaper Swappers. One idea might be to consider using a different type of diaper for night time, like prefolds or fitteds with the wool, so that you can wash those differently and reduce the odor.
And while it is probably not good to breathe ammonia, it is also not good for her skin.

Everyone should be drinking 1/2 their body weight in ounces of water per day. The reason the urine is so strong is the body needs water.
You can put fresh lemon in the water to help with taste.
